Ninja is a dual dagger melee DPS that pretends to be a spellcaster through Ninjutsu mudra casting, and it carries one of the strongest raid buffs in the game through Dokumori. If your static is missing Ninja damage, the ninja rotation is almost certainly the problem, not the fight.
The passive trait Shukiho raises your Ninjutsu potency and mudra speed as you level, and by level 100 your Ninjutsu casts are instant enough that a competent player never visibly casts them at all. There is also a trait granting bonus Ninki generation, so your gauge fills itself if you stop wasting globals.
Ninja runs on two gauges and forgetting either one is amateur hour. Ninki caps at 100 and is spent on Bhavacakra and Hellfrog Medium, and Kazematoi stacks up to 5 from Aeolian Edge and Armor Crush, spent on Meisui to refresh your burst resources for the next Kunai's Bane. Capping Ninki and sitting on it is a self inflicted DPS loss.
Do not use Ninjutsu on cooldown just because it is available. Suiton and Raiton exist to be pooled for Kunai's Bane, and firing them off early is the single most common mistake separating a mediocre ninja rotation from a good one.

For ninja materia melds, pentameld Critical Hit materia on everything until diminishing returns kick in, then fill with Direct Hit or Determination depending on your current gear set. Your ninja BiS should always use the current tier's raid weapon or crafted relic weapon over anything older, since Weapon Damage outweighs almost any substat difference.
The ninja opener is unforgiving and punishes hesitation. You pre pull mudras so Suiton is ready, open with your positionals, weave Kassatsu and Ninjutsu, then slam into Kunai's Bane with everything pooled. Missing a single weave here costs an entire GCD of burst and that damage never comes back.

The core ninja rotation loop is simple in theory and brutal in execution: build Kazematoi with Aeolian Edge and Armor Crush, spend Ninki on Bhavacakra when capped, and time Suiton plus Raiton to land inside Kunai's Bane every single minute. Outside of burst you are just filling GCDs efficiently while waiting for the next window, so stop overthinking the downtime.

The current relic weapon for this patch continues the Dawntrail relic questline and its item level trails the raid weapon slightly, so treat it as a stepping stone rather than your endgame ninja BiS choice. Still grab it early since the glamour and the stat stick both help before you clear the current raid tier.
If you read nothing else, remember this: a ninja who pools resources for Kunai's Bane will always outparse a ninja who does not, regardless of gear. Everything above from job gauge management to materia melds exists to serve that one minute burst window.
