Every completed upgrade gets placed back in the chamber where its crystal originally sat, and then you must farm souls near it before the staff unlocks as Ultimate. This part is slow, it is intentional, and it is the game daring you to rage quit.
With all four Ultimate staffs collected, place Wind, Water, and Lightning inside the three walking giant robots, one staff type per robot, then carry Fire back to its new stand at the excavation site. Getting inside these robots is the same trick you already used to grab Wind parts, so at least the game recycles its own cruelty.
The staffs reappear at the excavation site after being loaded, so grab them again before moving on. Head into each robot, find the red button on the control panel, and press it. Grab a Zombie Blood drop, shoot down the burning plane at the excavation site with an upgraded Ballista, then find another Zombie Blood and hunt down a distinctly pale zombie who drops a second Maxis Drone. After that, head to the lower excavation level and start punching white handed zombies until Thunderfists finally drop as a reward for your knuckles.
Return to the Crazy Place and slot all four staffs into their altars, which triggers the Little Lost Girl achievement immediately, though the actual ending is not done yet. Punch the incoming knight zombies with your new Thunderfists near the seal until it tears open wide enough, then release a Maxis Drone through the gap. A beam of light marks a new teleporter, and stepping onto it ends the round abruptly before the closing cutscene plays out.
